After the events of Ocarina of Time, Link sets out on a journey looking for a dear, lost friend. On this journey his horse, Epona, is suddenly scared up by two strange fairies and Link falls off the horseback. While Link is still unconscious, a mysterious little fellow named Skull Kid appears and steals his ocarina of time, and when Link awakes Skull Kid also takes Epona with him. Following Skull Kid, Link suddenly finds himself in the mysterious land of Termina. A world struck by a tragic fate as there is only three days til the moon will fall from the sky and destroy everything.Link finds out that this is the work of Skull Kid, and once again Link embarks on a journey to save a world - this time with only 3 days to succeed.

As an added twist Link meets the Happy Mask Salesman, who tells him that it is the mask Skull Kid wears that makes him the way he is, and it is only with the use of masks that have special abilities Link will be able to make things right. Some of the masks even have the ability to transform Link into a different race, allowing him to fly like a deku scrub, crush stones like a goron and swim like a zora.
